Build glycans using a library of monosaccharides
This extension provides a library of glycan assets by Dr. Serge Perez, CERMAV at CNRS (https://cermav.cnrs.fr) and http://www.glycopedia.eu.
Assets provided with the library can be found in the Asset Viewer (Ctrl/Cmd+4 or Interface menu > Assets) in the following folders: Carbohydrates, Glycans.
The monosaccharides given in the asset "Carbohydrates" are the Hexoses, Pentoses, and Ketoses. For a given configuration (D) or (L), monosaccharides can occur as alpha-pyranose, beta-pyranose, alpha-furanose, and beta-furanose (i.e. under 8 different 3D structures). These 128 different monosaccharides can be considered templates to derivatives, constructed using the substituents given in the corresponding asset "Substituents".
The monosaccharides given in the asset "Glycans" are most commonly present in Algae, Glycosaminoglycans (GAGs), N- and O-linked Glycans, and Plant polysaccharides.
Monosaccharides notations
The description of a monosaccharide obeys the following rules:
<anomeric prefix><prefix for absolute configuration><the monosaccharide code><suffix for ring configuration>_[<O-ester and O-ether substitutions>]
Anomeric prefixes: a for alpha, b for beta.
Absolute configurations: D or L.
Regarding the several conformations that may occur for some saccharides (e.g. Idopyranoses), their descriptors (2S0, 1C4, 4C1) are included within the monosaccharide symbol: _<specific conformation>
Example: a-L-IdopA_2S_2S0.
Graphical representation
The use of graphical representation follows the recommendations of the Symbol Nomenclature for Glycans: https://www.ncbi.nlm.nih.gov/glycans/snfg.html.
Glycans is an extension for SAMSON,
the integrative platform for molecular design.
To use Glycans:
1. Create your free account
and choose a molecular design plan
|
|
2. Download
and install SAMSON on your computer
|
|
3. Come back to this page to add the extension to
your account
|
|
When you restart SAMSON, the extension will be automatically installed
and will be usable directly from within SAMSON.
